Playmaker Bowen and midfield dynamo Bonner have both been slapped on the transfer list by boss Lennie Lawrence, who has told them they can leave for free.
The news will send out shock waves among Bluebirds' fans who are still disgruntled at City's slip from play-off contention.
An angry Lawrence told his whole squad they were playing for their futures after Tuesday's 3-2 home loss to Reading - and now it seems the shake-up ahead of next season has already begun.
Both players travelled on the team bus for this afternoon's match at Crewe yesterday, but neither Bonner nor Bowen are not expected to figure.

Former Blackburn and Ipswich star Croft has played for England under-21s, of course. Leicester left-back Ben Thatcher is in the same boat, but FIFA's 12-month window of opportunity allowed him to become a Dragon because his grandmother Moira was born in Barry.
Whispers say Croft's Welsh credentials are identical. The classy full-back is decidedly open-minded about it too, saying: "There's been talk about Wales - I'd never say no to them."
Judging by Croft's superb defensive display, he'd be a real asset to Wales ahead of the World Cup qualifiers.
Indeed, it was Burton-on-Trent-born Croft who played a major part in the moment that handed City their first victory at Gresty Road for 17 years, just 22 minutes from time.
The right-back's cross-shot drifted over Alexandra's borrowed Manchester United goalkeeper Ben Williams before the ball hit a post and rebounded off the horrified rookie en route over the line.
